I have an old exhaust that got water in it from a flood. I got all the water out of it weeks ago but I'm sure it's a little rusty inside just like the outside. I hooked it up and ran the engine for about 3 minutes just to test it and the exhaust fumes weren't really dirty.
Is it safe to run the engine to try to clean out the exhaust or could I be damaging the engine? Is there a good way to clean out the exhaust?

If the issue is just in the silencer it shoukd be fine to run it

The exhaust was off the engine?? So no water in the engine? If it is just surface rust I would not even think twice about it...exhausts rust and deteriorate that is going to happen anyway. I would just clean up the outside, any rust around the flange surface, blow it out with some compressed air, slap some high temp paint on it and not worry about it.
I live on the coast and see people scooting with exhaust that are about to rust off the scoot...no problems

Is the engine a 2T or 4T? If it is a two stroke it may suck some rust back into the cylinder.

Phhh, drive it like you stole it and stop trying to fix things by simply "running" the engine.

As it turns out the exhaust fumes are much dirtier than I first thought. When I rev it high the exhaust is a little brown but I suppose that will all eventually all burn off.
