I bought an 07 Beamer Matrix 2 and already upgraded to a 70cc Polini Corsa kit and a #90 main jet. I am currently having problems keeping the scoot running smooth. When I tried adjusting the mixture after I raised the needle in the carb It tends to diesel when I turn the key in the off position. dieseling is when the motor keeps running after the ignition it turned off. I have very little experience with carbureted engines and any advice on how to fix this would help.

Are you sure it was the mixture screw and not idle speed?
Check your throttle position/idle speed. Dieseling gets it's name because your engine is acting as a diesel... it is firing the mixture without the spark plugs because of heat. If your idle speed is set too high or maybe your spring is not returning the throttle to it's idle position it may run on. It could be too lean making things hot, especiually if you need a larger pilot jet. It could be too rich causing carbon build up. Sometimes carbon will stay hot and ignite. Retarded timing can do this as well, but I doubt that would be your issue on a scoot.

I will place an order for a larger pilot jet, still using the stock one. Also, should I lower the needle a notch or just replace the spring? I have that it idles like crazy after WOT for an extended period of time. Any input would be great.

You should be able to put the needle in any position without needing to swap springs, so if it won't return completely make sure everything was installed correctly and adjust the cable to be sure it can close the throttle. If that won't do it, then replace the spring.

I forgot to mention that while driving my scooter at 50mph, I began to hear a fluttering sound and it just shut off. It was somewhat scary because I was on the turnpike and there were cars behind me. I am guessing that it was running lean. Any ideas? Stock pilot and larger main jet would mean impossible to run the carb correctly.

I'd do some plug checks instead of guessing it was lean or rich. Let it idle for a few, shut it down and pull the spark plug. Drive it a low-mid rpm and then shut it down, coast in, check the plug. Mid-high, coast in, check. WOT, coast in, check. This method will give you a good idea of what your tune is doing and where you need work.
